It is always a good idea to leave some air in your bottle. It stops condensation forming inside.

If you are sensible about it and don't leave it on the edge of a shelf etc then it will be fine. If you are worried about it just keep like 1k in it. I personally leave mine on my marker on a stand or in their covers in the centre of my bag.
